Public bug reported:
When an app is fullscreen on a monitor and you focus another app, the unity
panel shows over the fullscreened app. This is annoying when using multiple
monitors.
This is basically bug #748539, which was marked 'Fix Released' 3 years
ago, but I can confirm this is currently an issue.
