Public bug reported:

Even after rebooting, update-notifier popups, and the contents of 
/var/run/reboot-required.pkgs dose not clear.
Possible cause may be that I do not use GUI for upgrading pkgs, but use CLI 
(apt-get).

If my consideration is right, we need a system to automatically and
forcibly delete /var/run/reboot-required and /var/run/reboot-
required.pkgs after reboot.
