I am having this issue when my laptop is connected to an external monitor and I am using both screens side-by-side. It just started happening after upgrade to 16.04. Was driving me nuts, but I just discovered (following a reading of comment #41) that if I go to System Settings -> Brightness and Lock and set "Turn screen off when inactive for" to "Never" (I had it set to 5 minutes), then the problem does not seem to occur--when I return to my computer, all of the application windows are where I left them.
