I forgot to mention I did try a couple of other things with grub and nothing helped. I also noticed something strange, in case it's a hint at what happened - when I got back in to my system by manually selecting the efi file I got that popup that ubuntu gives you the first time you get in to unity after installing it with the encrypted home folder option - the pop up about saving you key to disk.. it was the first time I'd seen that pop up since I installed 16.04 in April.
