Thanks for reporting.
I can confirm this bug (although only on a Debian machine now). However
the PNG file for the icon indeed has transparent background, so this has
something to do with the way scim uses the notification area. I
actually remember seeing similar things in KDE as well in dapper (KDE
uses some different color for its panel then scim notification icon's
background).
Unfortunately I have no idea how to fix it.
