Public bug reported:

I keep my database in a different directory for contents that are backed
up. To accomplish that I modify /etc/mysql/mysql.conf.d/mysqld.cnf,
/etc/apparmor.d/usr.sbin.mysqld, and /usr/share/mysql/mysql-systemd-
start.

When the software update ran it crashed instead of asking me if I wanted
to keep or merge the modified configuration files contents.
