Same problem here on Ubuntu 16.04 with MySQL Workbench 6.3.7. This is
EXTREMELY annoying since I regularly switch back and forth between
several applications when I am working with MySQL Workbench (e.g., a
text editor / phpMyAdmin in the browser / MySQL Workbench). If none of
the windows are maximized, I can switch by clicking on the window I
want. However, I usually work with maximized windows, and there is no
way I can switch back to MySQL Workbench once I have left it for a
different application.

I'm not sure this happened with 6.3.6, but I recently upgraded because
of a different issue, and it is possible that something was left over
from 6.3.6 after I uninstalled it that is causing this behavior.

It would be nice if MySQL Workbench would not open a new instance every
time I double-click the desktop icon, but realize that there is already
an open one and refocus that.
