Using php-ssh2, Wordpress can't locate the correct path for it's plugins and 
themes.
I think the path information doesn't get handled properly by php-ss2.

When installing plugins or themes for Wordpress, using SSH (libssh2 and 
php-ssh2),
I get the following errors in Wordpress:

Unable to locate WordPress plugin directory.
Unable to locate WordPress content directory.

I tried many suggested solutions I found on the internet.
Nothing worked. I couldn't find any errors in the logs related to this.

After removing the php-ssh2, installed from the Ubuntu repositories
and then installing a newer version of php-ssh2 with pecl, the problem was gone.
pecl install ssh2-1.0

It appears this bug has been fixed somewhere between php-ssh2
0.12-39-g3dfe336+0.12-1build1 and ssh2-1.0.
