On startup, the notifications section of mate-panel always displays the icons for the CopyQ and Skype applications (possibly others too) at the top of the panel, sometimes displaying a black rectangle beneath them. This can be solved by increasing the panel size (from 32px to 33px) - the refresh caused by this causes the icons to be displayed correctly, vertically centred on the panel, even when the panel size is then decreased back to 32.
