I don’t see why this is a design bug. Is there anything in the
Notification settings design that would lead anyone to think that the
list of apps should *not* include Messages?

The only thing I can think of is that in the design for the “Sound”
settings, the “Message received” list
<https://wiki.ubuntu.com/Sound#line-129> is supposed to — but doesn’t
currently — include a “None” option. Once implemented, that would be an
alternative way of turning off message sounds, but not message bubbles.
It would be weird if engineers had both omitted to implement the “None”
option, AND deliberately excluded Messages from the Notification
settings entirely on the grounds that the “None” option would duplicate
part of it if it existed.
