I still have this problem in Ubuntu 16.04 / Unity desktop with Gajim 0.16.5, too. I tried to disable the global menu (altogether or for Gajim only) but it does not bring the submenus back.
The problem does not occur in XFCE or other desktop environments. The missing parts are somewhat important for Gajim so I'd be really happy to see it fixed.
