I do not see the config for ibdata.
If that is part of your local config you might get around this issue by
analyzing and fixing up this ?permission? or configuration issue.
There is also this in the logs:

'ALTER TABLE user ADD column Show_view_priv enum('N','Y') CHARACTER SET utf8

But that is an upgrade to the DB that was done and only works once.
It is kind of ok to fail on subsequent updates - although it might be an issue
that it might render the old db in a bad staus - not sure on this.

And other reports there seem to indicate the same.
Once you resolved whatever local config issue you have around the
ibdata1 and you are still running into issues please check if you think
you are affected by the second bug. In that case please dup your bug
onto the one with more history and participate there in the discussion
and verfication of a fix once available.
