Marko, I'm now finding this very difficult to follow as you are using a German version of Ubuntu. German is a language that I do not speak so I have to translate all of the text on your screenshots using translate.google.com.
Your first report said that you were using Ubuntu 16.04 but you are now using 16.10? In synaptic, if you select the packages that haven't been updated and mark them for upgrade, when you click on "Apply" do you see: 1) some other packages are included for installation? 2) some existing packages are marked for deletion? If so, then that is how synaptic works. synaptic won't automatically upgrade those packages if it has to remove some others. If that is the case then I don't think you have found a bug. You see the same with kernel updates. Or are you trying to say that the software-center doesn't show all updates? Is that the problem you are trying to report? Why the software center shows things differently I do not know. I don't use the software center as I don't believe that it is ready for general use but I do know that there are already bug reports where users are reporting similar issues. I think you need to start a new bug report or at least search for other reports that show the same problem. I'm unsubscribing from this one so I won't be able to answer you again.
