Most likely, you just need to figure out what:
 update-alternatives: error: unable to read link '/etc/alternatives/my.cnf': 
Invalid argument 

did not like about /etc/alternatives/my.cnf. And then proceed from
there.

Note, that this isn't about user vs. developer, IMO, but 'regular user'
versus 'root'. As 'root', you can absolutely trash your system in
unrecoverable ways. It is *rare* to need to use recursive, or force,
flags as root. You should 100% know exactly what you are doing when you
do that (not saying you didn't, necessarily) -- and have backups/a plan
for when an accident occurs (or always do a 'dry-run' first).
