Lol, I love virtual desktops! (I have been using linux exclusively for almost a year now, I know how they work :)
Anyway, as I said, its what I've gotten myself used to, with so many nice apps nicely minimizing to the tray. Furthermore, a package manager shouldn't be interrupted-- even if it is closed, if its installing stuff it should still work.
