I'm not sure if it's the same example than yours, as I only need to try
to run a program not in the drives lists to trigger the problem.

For example, and while *not having* the path /home/shankao/monkey2 in
any wine drives, I get this error when trying to run the program with
wine:

shankao@maldita:~/monkey2$ wine monkey2.exe 
wine: cannot find L"unix\\home\\shankao\\monkey2\\monkey2.exe"
shankao@maldita:~/monkey2$

Which looks correct.

The problem is that, when trying to do the same operation from nautilus,
it does nothing (it makes the cursor spin for a moment though), and it
doesn't give any visual feedback of the error.

As you said, I'm not sure what's the better way to solve this, but it
looks like it'd be cleaner to solve it in wine instead of nautilus. I'll
file an upstream bug report and post the bug number here when done.
