The file I imported clearly has version one set
$ hexdump -s 4 -n 1 qemu-img-bug.vmdk
0000004 0001

And that is the flag that the workaround you proved changes:
$ printf '\x03' | dd conv=notrunc of=qemu-img-bug.vmdk bs=1 seek=$((0x4))
$ hexdump -s 4 -n 1 qemu-img-bug.vmdk
0000004 0003

So please, help me to reproduce your case.
Maybe provide the .ovf you used when reproducing the bug in early december.

OTOH maybe vmware got a fix now 12.5.1 build-4542065 is what I currently
have.
