I finally managed to reproduce the error. The problem seems to be with files 
containing special characters in their names. When I created a file named
[.txt
on the desktop and rearranged its place, the settings reset again after reboot. 
I post the output of ls -lR ~/.config/pcmanfm while the error occurred:

before logout:

/home/viktor/.config/pcmanfm:
