I have been hit by this bug after transforming Ubuntu 16.10 into Kubuntu 16.10 trough tasksel utility. I removed ubuntu-desktop and ubuntu-usb. Then installed kubuntu-desktop.
Fuck you. More than 2 years after and still you haven't fixed it. I have spent already a day with this shit. Its not the first time LUKS is problematic at boot. Long time ago I reported a bug which needed to incorporate decryption modules in the initramfs. It was AESNI module.
