I've opened bug 1689668 regarding the config file differences issue.
There may be multiple dialogs raised by aptdaemon in update-manager
depending on the dialog being raised. If you still see an issue with the
fixed version of aptdaemon please open a new bug report with the package
version you are using and a screenshot of the issue. Thanks in advance!
