This part of the error was the key: trying to overwrite '/usr/bin/repo',
which is also in package phablet-tools

So I un-installed phablet-tools as I was in no need of it and tried 
re-installing repo and the application installed with no problem. 
The system error occurred during this process and so I assume that this was the 
reason for the error. Also the problem occurred on a machine running Ubuntu 
16.04 LTS.
