I'm experiencing what appears to be the same issue.

I have an Acer aspire. Fresh install of Ubuntu 16.04 lts (though same
symptoms on 16.10 & 17.04).

I also experience this from the liveUSB installer. 
Due too having a busted screen, I have the hdmi connected to a tv, which 
reports the wrong native resolution. 

Prior to resizing my screen resolution, hdmi audio appears to work fine.
I can use xrandr to add the correct resolution, but as soon as I change
the hdmi output mode, I loose hdmi audio.

Laptop speaker audio appears to work fine; no headphones available to
test headphone jack.

I've tried the following suggestions without any success:
- pulseaudio -k
- Changing audio output frequency
- dkms suggested above 
- commenting out load-module module-switch-on-port-available in 
/etc/pulse/default.pa (suggestion from retropie faq)

If any additional details will help, please let me know.
