from your log:

mysqld: Can't read dir of '/etc/mysql/conf.d/' (Errcode: 2 - No such file or 
directory)
mysqld: [ERROR] Fatal error in defaults handling. Program aborted!

That is installed by mysql-common and should not be non-existing.
I'd assume you or a script might have accidentally removed that dir?

Please try to re-create conffiles like [1].
And then I'd hope it works for you as it should.
