Hi all, I have the exact same issue on my primary monitor.
Alienware Alpha R2 Primary monitor connected to Nvidia GTX 960 Secondary monitor connected to Startech USB32HD4K (Displaylink Driver) Ubuntu 16.04.3 LTS One interesting thing I noticed is that if you set rotation in "All Settings"->"Screen Display" to "Clockwise", "Anti-clockwise" or "180 degrees" (just not "Normal"), this issue disappeared. This my workaround currently. Dont know if this helps.
