Hi, I noticed a detail that might help with debugging this issue. The programs that are obscured with docky are also not recognized as running programs. The icons of these programs are not shown in docky. If there is an icon pinned to dock it always starts a new instance if I click it, because it does not recognize the running instance. For an application that I run from elsewhere it also does not show an icon on docky. For the applications that are recognized and docky icon is shown for them, the hiding works OK.
