I have this problem too. With Compiz disabled, switching workspaces by clicking on the workspace switcher works fine.
If Compiz is enabled, then using the workspace switcher causes the gnome-panel & all running apps to "disappear". Running killall "gnome- panel" brings everything back except FireFox though it's actually still running in the background. If I reboot, then start FireFox it asks me if I want to "restore session" which only happens if FF crashes or I didn't close it before shutdown/restart. Switching workspaces using Ctrl+Alt+PgUp/Pgdown/Left/Right doesn't cause this to happen. Super+E, then switching workspaces also has no problems.
