OK. I worked around the bug by removing `shim` and `shim-signed` from my
system (`apt remove shim shim-signed`).

Also because I did this: https://superuser.com/questions/1171524
/possible-to-dual-boot-and-virtualize-same-physical-drive-containing-
windows-10, I commented out automatic mounting of `/boot/efi` in
`/etc/fstab` (because it is in the Windows drive, and I did not want it
to conflict with virtualbox). Hence the "Cannot find EFI directory
error" as well.

Once the package issues were resolved, I reinstalled shim and shim-
signed for secure boot (although secure boot is disabled on my system
for proprietary drivers).
