You are right, by default there is no configuration file. And from your log: fancontrol[14322]: Loading configuration from /etc/fancontrol ... fancontrol[14322]: Some mandatory settings missing, please check your config file! The reason this doesn't fail usually is that the service has ConditionPathExists=/etc/fancontrol So default install = no problem because the file just doesn't exist. If the file got created then the problem is a misconfiguration of that file. If your's is blank as you mention then that is the issue, but I don't see what would have placed it as a blank file.
