I am having the same problem after upgrading to feisty to gutsy via the upgrade manager (not a "clean" new install). I use the SCIM IME, which may or may not be related. Apps that might stop working include Opera (QT) & Pidgin (GTK) so the problem is not only with one graphics toolkit.
