After checking a little in my custom options in my home, I think I finally found the cause of the problem.
I have a .Xkbmap file with the following content: -option altwin:meta_win I had to use this option because in the older versions of Ubuntu my Win key on my keyboard didn't work for some reasons, and I had to use this option to make it functional. I removed the file and after a logout and login, the keyboard now works properly. I tested this by putting the file back and logging out and in again, and the keyboard didn't work. So I'm positive this options was the cause of the bug.
