You're not seeing the error because you didn't run the command as:
# ldconfig -v
I just ran it and the error is back again since there has been a recent
update to libc6:
demon@UbuntuHP:/etc/ld.so.conf.d$ sudo ldconfig -v
/sbin/ldconfig.real: Path `/lib/x86_64-linux-gnu' given more than once
/sbin/ldconfig.real: Path `/usr/lib/x86_64-linux-gnu' given more than once
[..]
After deleting/renaming the afflicted file(s):
/etc/ld.so.conf.d/x86_64-linux-gnu.conf
The error disappears, and the directory is still indexed as normal that
is in that .conf
