The same thing happens in my kubuntu Gutsy:
Every time I run a program with kdesu (for example, when I run adept) a second
knemo icon appears in systray.

Yes, there is a new kded process:
# ps -ef | grep kded
jj 7360 1 1 09:09 ? 00:00:26 kded
[kdeinit] --new-startup
root 7992 1 1 09:39 ? 00:00:02 kded [kdeinit]
root 8018 7995 0 09:42 pts/1 00:00:00 grep kded
and this is the output of printenv HOME and printenv KDEHOME in
kdesu konsole window:
# printenv HOME
/root
# printenv KDEHOME
(nothing, there is not output)
