A similar problem happens with other disks. For example: my StarCraft CDs and any music CD.
Ubuntu tries to eject music CDs at various instances no matter which program I use. I need the Starcraft CDs in the drive in order to play the game but Ubuntu keeps trying to eject them. At least this time I just get a pop- up saying something like "Cannot eject. Disk is in Use" that steals focus if I don't have the game window set to 'Always On Top'. Also, while Gnome-based programs eject blank media, KDE programs like K3B burn media perfectly.
