Sorry, what I wrote was not really clear.

The way things work is that gnome-control-center is used to add layouts
to the session configuration. It's only used during that initial step
where you go through the settings UI -> region to add things

If you reboot your computer and log in the layouts should be listed in
the top left indicator and you should be able to cycle through them. If
the 'wrong keys' problem is still happening at this point the problem is
probably not with how gnome-control-center apply the changes, it's
either with how the system handle the layouts configured or gnome-
control-center applying a wrong configuration
