Public bug reported:

In Hardy, from the first X server update up though the latest, I am
getting a very odd behavior with key repeat. Also note that I'm running
GNOME, Metacity, and nvidia binary driver (the same problem occurs with
the nv driver).

When key repeat triggers, the focused window gets the events, plus
whatever window is under the cursor. So if I have my cursor over the
desktop and Epiphany has focus, and I hold down an arrow key, the
selected desktop icon changes while the window scrolls. If I have the
mouse over the window with focus, the window receives the events twice,
so I see much faster scrolling in Epiphany when holding down a key if
the mouse is over the window than when the mouse is not.

This isn't just arrow keys, either, which makes editing text in one
window while the cursor is over a different one somewhat less than
amusing (especially when, say, holding down the backspace key).

I dont' have any non-standard settings in the GNOME keyboard setup
utility, other than turning right-ctrl into a Compose key.
