I have the same problem, running GalliumOS 3.0. I noticed that the menu
items that don't delete automatically when the software is deleted are
all from 'outside' the usual realm of packages.

I'm sorry I'm new so I might not be using the correct terms, but for
example when I deleted midori the menu item for midori didn't delete
from menulibre, but I had installed it via snapd instead of synaptic. I
had similar situations with software installed via methods other than
synaptic or app grid.

I realize this is an old bug, but I thought I would mention it just in
case it helps.
