I can confirm this bug as well, seems to have happened after an update. Something to do with conf-file mixups between packages...purging and reinstalling fixed the problem for me.
sudo aptitude purge texlive-base texlive The above command also uninstalled docbook-utils and auctex (my emacs tex editor). It may uninstall other things, such as add-on tex packages so you may want to pay close attention to the uninstall process. Here's the command I used for the reinstall: sudo aptitude install texlive docbook-utils auctex. Add whatever extras you need. After a long time this will get you updated to a working system again. Shame this was such a problem.
