I thought I was losing my mind! I have also been experiencing this issue, and today finally managed to narrow it down to a specific cause. My issue starts when I am making use of the CTRL+SHIFT+PRTSCR shortcut to take a screenshot of an area you select.
I use this function frequently, and it sometimes results in my mouse functionality being isolated to the window that currently has focus. If I move my mouse cursor over another window I can see that the window registers the mouse position (for example hover animations are triggered) and scrolling works, but left and right click do not register in that window until I use ALT+TAB to change focus to that window. If I hover my mouse pointer over the top bar, the pointer icon changes to a + which is the same icon that it changes to when you take the screenshot, so it seems almost like the screenshot overlay mechanism doesn't get reset/cleared correctly.
