Public bug reported: In HiDPI monitor which Ubuntu scales 200% the app is not scaled. The workaround for now is to open the app by running:
java -Xms32m -Xmx512m -Dsun.java2d.uiScale=2.0 -jar /usr/share/geogebra/geogebra.jar By the way, the package in Ubuntu repository looks like not up to date.
