Matthias: i would not relay on clicking sound to identify load unload cycles i made the same mistake, if windows is not changing the apm value then then my guess is that ubuntu is simply accessing the hard drive too often i do not have windows installed so i cant check it but try seeing if the load unload count is going up while using the computer if its actually going up we can assume that this is a issue with some process in ubuntu.
