Tried nemo preferences (as example of a dialog window). Rules does not place the window anywhere, as is the expected behavior. Rendering the window furthermore is not an issue, caused by Shuffler. Could you join us on discourse https://discourse.ubuntubudgie.org to find out what is exactly going on? Once that is clear, we can decide on the bug report.
