from the newly installed system with 20.04, warnings came for 
/var/lib/gdm3.config and .local not being empty.

is what that looks like on the broken system.

On the one with warning, it shows 755 instead of 700 permissions.
There is also no .nv dir.
I will wipe it out, reinstall and see what happens.
