Simple do
rm ~/texmf/ls-R
and all is done. TEXMFHOME normally is not big enough to have ls-R files
for it, especially since users forget to update them and wonder why it
is not there.
So two options: add it in 05TeXMF.cnf or remove the ls-R files. In both
cases all the files in TEXMFHOME will be found.
Please close this bug, it is by design.
