I'd concur with Lukas that netplan shouldn't be messing with stuff outside of /etc or /run as anything outside those can reasonably be assumed to be under the control of the package manager.
Even if the comment is removed, will netplan leave a newline at the end of the file, or maybe not (enough to change the checksum)?
