The problem happens only after upgrade from earlier Ubuntu versions. Upgrade left the physical package resolvconf with its content, in particular the file /etc/resolvconf/interface-order. wg-quick is using this file to give the wgX interface the highest priority. After removing the physical package resolvconf wg-quick stopped adding prefix to wgX interfaces and everything works using resolvconf from systemd-resolved.
So, this is not upstream but Ubuntu integration problem.
