The size of your ~/.config/monitors.xml is unusual and might be causing
confusion. Please try:

1. Deleting ~/.config/monitors.xml
2. Log in again with the laptop open.
3. Position your monitors again in the Settings app.
4. Drag the Settings window to an external monitor.
5. Disable the laptop screen in the Settings app so it does not form part of 
the remembered configuration.
6. Close the Settings app.
7. Close the laptop lid.
8. Log in again.

If that doesn't solve it then please reboot and run:

  journalctl -b-1 > prevboot.txt

and attach the resulting text file here.
