I would try to do a `sudo shutdown -h now` or a `sudo reboot` right after writing the file, to fully discard Gnome. It looks like something is happening with the ACPI call to reboot/shutdown, being ran before the system has fully flushed the caches (or even before unmounting the partitions?).
