This happens also when moving files. Steps to reproduce:

1. drag and drop a directory from one place to other - the initial directory 
stays displayed (it disappears only if the the whole directory is reloaded)
2. Now as we have the directory appeared 2 time, deleting any of the copies 
deletes also the file

Note that this does not happen if the file is send to the recycle bin

Note that pressing Ctrl+z, make the thing even worse - 3 copies of the
directory appear

Note this is for version 48.3 but the bug appeared long ago
