I’m experiencing the same issue with version 46.0 on Ubuntu 24.04. Actually, the window with the list of notes does exist, but it’s moved to the bottom‑right and ends up hidden. You can move the window splitter with the mouse, or restore the default settings using the command gsettings reset-recursively org.gnome.gnote. The splitter’s position is configured via the key org.gnome.gnote search-window-splitter-pos.
