Mutter's constraints logic is known to be buggy in places. In this case the app window wants as much space as possible and the non-primary monitor will have slightly more space available without a panel. I'm just trying to explain how such bugs might happen.
Please try un-maximizing and resizing the window to be smaller before closing it.
